The short answer is that this doesn't matter to us. After transposition, the phage lysate is taken for selection and the bacteria expressing transposase are discarded. The bacteria certainly get transposed but we are collecting just plaque forming units
Especially this one :)
Phages are full of genes of unknown function that are likely adaptive in specific conditions.
