I wonder if the first time you see semi-structured variation in real data when you need to analyze it (as opposed to nicely curated data used for eduction), imprints you to think of this variation as "the batch effect"

Technically DESeq2 is a hierarchical model, but only does two levels (treatment effects partially pool genes). I've used standard multilevel modeling packages for pseudobulks in hierarchical designs at times. They write in the paper that situation may differ for few non-zero effects like gene expr.
