I don't see a TM-score or a normalized version (or any that agrees with the listed order) in the webpage output or in the a3m/m8 files downloaded from there, but it is likely I am missing something. I might have to run the job locally and play with the verbosity of the output. Thanks again!

Thank you. So, the exact ranking of Foldseek results is not important? This is to respond to reviewers asking how we picked the hits we did using Foldseek's ranked order (none of the individual scores agree on the order Foldseek prints).
Does anyone know if Foldseek-multimer will report structural bit values it uses (I think) for ranking? Results appear to rank not in concordance with any value reported in the output (not Prob, Seq Id, E-value, Score), and I don't see the bit values? @martinsteinegger.bsky.social
