For me it depends on the inclusion. For jalapeño cheddar I incorporate during stretch and folds. For anything with cinnamon I do it just before shaping. I did a cinnamon walnut and I added the walnuts during stretch and folds and then the cinnamon right before shaping. Is that how you do it too?
