It's not only male people who are deemed as having an advantage, and so excluded from female competitions. Similarly, adults are not allowed to compete in junior competitions, because they're not juniors.
How are you defining "those who transition"?
You can argue against the existence of women-only chess competitions if you like (I wouldn't, because of the social disadvantages that women face), but it makes no sense to say that they should exist but should allow in some male people.
There's no ban on trans or "intersex" people. They just have to compete in the right class for their sex, like everyone else.
