It's palette-unmuted but still follow the 3-to-5-color rule per object. It's not apparent here due to compression, but I use #85c9d6 for main, #85c9d6 for side-shade, and #85c9d6 for side-reflection.

Just like Tiled, Godot also needs layers to organize tilemap. So you actually need to set up layers like this.
Oh, so that's the problem! You use 3x3 corner detection, which requires 47/48-tile format, not 2x2 corner detection like mine.
Use this 2x2 corner detection guide. For corner tiles you only need to tag the cornermost part to detect the autotile. All my maps use this as the bare minimum:
Actually it heavily depends on what method your mapping is, so I'm not sure this is the right place to answer that. For the "classic" case, one map layer is for the lower part of the tree, the other layer is for the top part. Object-based mapping is another story which is too long to explain here.
