It only took them 6 years to take complete control of the government and 15 years to mark sure their voices are the only ones the masses ever hear again.
One way of doing that would be to give them bennies such as bonuses to interactions with NPCs who see them as neighborhood heroes, or giving them access to guilds/organizations they can use in the future.
If you want players to stick with Korvosa and help out through the chaos, you have to help them care about the city as if it were an NPC.
This is obviously hard to do with a pre-written adventure as it required a nuanced and careful integration of the PCs' backstories.
After that, I would work harder to encourage the players to care about Korovosa. This could be done in lots of different ways, such as connecting the chaos that follows the death of the king with protecting those in the city they care about.
If I were to rewrite the first adventure, I would focus the first part much more on flashbacks to the PCs' childhoods in order to help bond 'em, and have each NPC callback to a specific memory the PCs have explored. This would be a lot easier with a PbtA game, but you can shoehorn it in with PF.
I completely agree with your assessment, although most PF APs are written from the assumption that the players KNOW it's a railroad and won't try hard to move far from it.

I don't post much these days as I don't think I am feeling or thinking anything particularly novel that others haven't already said more eloquently than I. I just keep taking one day at a time and do my best to protect and nuture my family and those I love.
Favorite audiobook ever? Shiloh by P. R. Naylor, read by Peter MacNicol. YA book about a poor boy in the South who befriends a dog. Not flashy, but MacNicol does amazing work making each character different. The entire story is the audio-equivalent of being tucked inside your favorite warm blanket.
