The first two of those would damage the board itself, by dissolving the plastic. It would be much more susceptible to organic solvent then any metal (which wouldn't be effected by any of those)
They almost certainly would have used the same metallurgy on later systems (N64, SNES) if damaged versions of those are easier to find.

Adding water to dilute it would make it much worse, as water will cause rust and corrosion on a lot of electronics (and tap water often has salts which can do horrible things to electronics)
I also can't figure out why the manuals would tell you not to use alcohol, isoproyl alcohol is barely acidic and very non-corrosive, which is why you use it to clean electronics. Less acidic then drinking alcohol (ethanol) in fact.
I'm betting the issue is a separate part of the process they didn't tell you, like if they rubbed it with an eraser before applying the alcohol.

If anything it should reduce the damage from that, and generally the more pure it is, the safer for electronics it is. I've heard of people using it it safe electronics that have gotten wet, to remove the water before it corrodes things
Oh: Context: While I was working on my PhD gold chemistry was one of my boss's interests. I used premade gold salts, but I knew someone that needed to make auric acid and his starting point was buying a gold coin from the mint (cheap, very high purity gold) and dissolving it.
I suspect that what you've seen is actually mechanical damage from tricks such as your rubbing trick, or the older eraser method, where you'd actually rub the contacts with an eraser.
Nodnod, alcohol will do *nothing* to gold: Gold is one of the hardest metals to react at all, that is why it was known as one of the noble metals. You have to make up a special acid known as Aqua Regia that is stronger then sulphuric acid to dissolve it.
