I'm looking for multi-omics articles that wouldn't be behind the paywall and would have public raw data so the students could redo the analyses during my course. The amount of articles in which it is falsely stated that all the data is public (even with database IDs) is absolutely mindblowing.

I have always liked MZmine for this. It’s free to download. Reviewing individual samples is simple and informative. Extracting and aligning features across sample batches gets more complicated, but there are good docs and good tutorials on YouTube.
MZmine is good at feature detection and alignment, and it now supports IMS data analysis (if you didn’t already know). Maybe @erinbakerims.bsky.social has better ideas?
I may reach out to talk to you about it. Also planning to give CoreMS a try.

Right now, when using LC, the front end is a Velos Pro ion trap MS, and the acquisition is visible on Thermo software. A newer front end is under development.
