The Higher Plane left Neku and Joshua alone because the Long Game run by Shinjuku was considered a farce, so Neku’s interference was acceptable as the game had been an illegal emergency situation. Also, Neku had no interest in gaining power or causing chaos, unlike some Angels.
Because Neku wants to spend time in the RG, he tries to avoid UG / Higher Plane drama as much as possible, using his Conductor abilities for benevolent purposes. Nevertheless, he frequently hangs out with both RG and UG friends.
He did not tell Neku beforehand because he did not want those of the Higher Plane and Shinjuku to get information from them both. It was safer for Neku to be in plausible deniability. Neku suspected Joshua to be responsible anyway.
This implied that Neku knew more than he let on but acted unaware to protect himself and Joshua. Only after reuniting with his friends in the RG did Neku spill the beans, for the coast was finally clear. Joshua also confirmed that he was the one who sent Neku to Shinjuku.
During “NEO”, Neku acted as though he did not know Rindō, and after Rindō used Replay a final time and mentioned Kubō, Neku pretended to not recognize that name but explicitly mentioned it later to Joshua.
Neku and Joshua also vetted Rindō, and Joshua decided that Rindō would be the former’s proxy in “NEO”. Neku’s Conductor status was censored so that Neku could register as a Player. He and Joshua agreed to give more details to Mr. Hanekoma some unknown time after “NEO”.
They planned ways to save Shibuya while Neku caught up on his education. At some point, Neku ascended to the role of Joshua’s Conductor. The two did not disclose any information to Mr. H because Hazuki and Kubō (the creep) might overhear them.
