Gonna cheat and say Rod of Seasons. The way it changes the entire environment and how you traversed certain areas was always so cool. I can't wait to see it in the inevitable remake.

The Sand Rod from Link Between Worlds. A good Zelda item should open new pathways, offer new puzzle ideas, be helpful in combat, and suit both the dungeon's theme and the game's gimmick.
Plus I'm a big fan of the rods/canes across the series and enjoy when the 2D games integrate vertical layers.

The beginning of Twilight Princess all the way to Goron Mines. After that, pre Lakebed Temple to the end is very enjoyable.
Closest I can think of in Twilight Princess is the skybook quest. Not that I dislike it, it's just tedious, lol.
If we're willing to accept 2nd/3rd favorite Zelda, as much as I love Skyward Sword, I do not like the Silent Realm trials at all! I don't need the stress of being chased if I mess up!

I love playing through Twilight Princess, it’s a real gem of a Zelda game. But I think Temple of Time and City in the Sky are both in the bottom tier of dungeons in the whole series and anytime I replay the game those are in the back of my head for the point of the game eventually taking a nosedive
