I hate how poorly Pokemon's --art style-- has adapted to 3D. In fact I think Pokemon already tries too hard to look realistic.

I dislike how plant-based pokemon do not resemble, at all, the plants in the environment, for one. Back on GBA, the trees would look like they're made of the same stuff.
