But then, for big reasons, he wiped himself from the memories of everyone on Earth, including himself. Cut to 2000! Bob starts to remember who he was! And as he does, his Watchtower reappears...on top of the Stark Tower!! Like, it's always been there and it just cloaked for decades!

"Bob" is Robert Reynolds, aka Sentry. Sentry was created in 2000, but written as a Superman-like hero who had been active in the Silver Age, best friends with Reed Richards, operating out of his Watchtower in Manhattan.
So we know from the Thunderbolts* trailer that 1) Contessa Valentina Allegra de Fontaine now controls the former Avengers Tower and B) "Bob" is on that team.

I'm going to further simplify it: Every transphobic argument can be ignored. Full stop. Do not engage. Do not share, amplify, platform, or otherwise give oxygen to their fire.
