Try not to worry about it too much. The only place I hated last trip in Tokyo was Asukusa during the day.

The Philosophers path in Kyoto is still my favorite place in the world. And less crowded than like kiyomizu dera or Kinkaku-ji.
But the meta of Japanese tourism right now seems to be to go North. Sendai, Aomori, Hakodate, Sapporo. It was a delight last year.
The major areas are still worth seeing just don’t linger there. Go to shibuya crossing but don’t try to have a meal around there. Shinagawa was still pretty chill. Go to Asukusa but after 9pm or before 7am. ( I prefer it at night)
