That she was responsible for all of the Holy See's atrocities in her name and didn't once try to put an end to the suffering. He's coming to terms that he had lived his life, serving a goddess who never heard him. That her justice was just a tool for the See to oppress.
What little remained of Fray's faith has broken. He bears his sword against Halone, enraged. Fray: If you will not act-- then I will! Fray: I will be the cauterizing flame to your icy indifference! Fray: I will burn down this whole swiving shard if I have to!
A heavy weight to shoulder knowing that your goddess has the strength, but still does not act.
