I still think the best approach is to determine what known markers you can detect in your culture. Once this is established you gain a better understanding of how your intervention affects the cell trajectory, i.e. towards a specific lineage type
Are you growing primary cells or a cell line? Our experience is that primary cultures and organoids lose important features present in the in vivo setting. I suggest you benchmark your cultures against cell type-specific markers in the native airway epithelium, identified by scRNA-seq.
