Anita Wray, Lorenz Hauser, et al. used #RADSeq to characterize hybridization & structure within & among 3 Rockfish species in the Puget Sound. They found asymmetry in gene flow, with evidence of Quillback hybridization impacting the genetic structure of Cooper & Brown Rockfish populations #ConsGen
Molly Garrett, Lisette Waits, et al. derived a #GTSeq panel for genotyping low quality tissue from the ESA-listed northern Idaho Ground Squirrel throughout it's extant range. They were able to recover population assignments and diversity stats similar to #RADSeq data, useful for monitoring #consgen
Happy to release Stacks v2.67 today. This release updates process_radtags to make it easier to use SRA data and to filter poly-G (error) runs coming from Nextseq/Novaseq machines + bugfixes. We also added a genotype depth filter to populations #RADseq

Kudos to this outstanding team of instructors
@TerezaManousaki, @naiarare.bsky.social and
@NataliaDA10, who have guided us through the intricate world of #RADseq data analysis. Their expertise has empowered our group of attendees, leaving them better equipped to navigate their own data.
Chromosome genome scan showing private alleles from two species in a hybrid population
Zoomed in 1Mbp region showing private alleles having introgressed into hybrid populations (dark blue vertical lines)
I have been having a lot of fun revising private allele analysis in #Stacks from #RADseq data. What are private alleles? Given SNPs in a set of populations, a private allele is found only in a specific population. 1/n
When using #RADseq with a reference genome, how close does your ref genome species need to be? A Shafer looked @ this (besjournals.onlinelibrary.wiley.com/doi/pdfdirect/10.1111/20... are there examples? Help! @AndrewLHipp @DavidBLowry @acer_aceae @jasonaholliday...
Lastly, come learn about the incredibly flexible, fast, and accurate #RADseq pipeline dDocent at the #iEvolBio software bazaar. I may not always be there, so please reach out on twitter if you need to find me.
