By generating species-wise gene coexpression #networks ( #WGCNA) and gene regulatory networks, we compared the QDR-driving networks of S. pennellii and S. lycopersicoides. We observed some overlap between both networks, but also a considerable number of species-specific nodes.

Overrepresentation analysis for the royalblue module, significantly associated to samples with unique TE insertions shows enrichment for cell cycle gene sets

Finally, we used mRNA-seq from #GEUVADIS LCLs to conduct #WGCNA and identify gene modules associated with unique #TE copies. Strikingly, samples with unique insertions showed increased cell cycle gene expression 🧬, consistent with the known propensity for #TEs to expand in dividing cells. 7/8
