AGBT 2025: Illumina at the preeminent genome science and technology conference YouTube video by Illumina

Some famous faces in this little video. My favourite was Stephen Kingsmore " We sent Illumina our toughest samples and they got 16 of 16 right!" www.youtube.com/watch?v=O5lL... Can you spot the "old CEO"? #genomics #AGBT2025 #multiomics

#AGBTGM #AGBT2025 #AGBT25 AP: quoll may go extinct in next 10 yrs. Eats toads but introduced cane toad is toxic and kills quoll. Toxin impacts ATP1A1 gene- should be able to introduce resistance. 1 single bp change increased resistance 6000x. Will help reduce spread of cane toads.

#AGBTGM #AGBT2025 #AGBT25 AP: convergence analysis to identify most important changes

#AGBTGM #AGBT2025 #AGBT25 AP: Have worked on other marsupial genomes. Find closest living relative to extinct animal. About 500K edits relative to dunnart. Even though dunnart is tiny relative to thylacine, both are marsupials so have tiny babies and can maybe serve as surrogate.

#AGBTGM #AGBT2025 #AGBT25 AP: role of animals in landscape shown by removing and reintroducing wolf in Yellowstone. Exceptional genome resources for thylacine. Have baby preserved in alcohol. Also found mother in alcohol. Have gotten long DNA from teeth. Have 9x long read sequence, 18 gaps remain.

#AGBTGM #AGBT2025 #AGBT25 AP: tool kit for de-extinction - T2T genomes, gene editing, ART, stem cells, biobanking. Thylacine became extinct in 1936, apex predator so led to ecosystem destabilization. Impact on tasmanian devil because sick individuals are not removed leading to spread of tumors

#AGBTGM #AGBT2025 #AGBT25 Andrew Pask from univ of Melbourne talking about marsupial genomics including thylacine. 21% of native land mammals in Australia are threatened with extinction.

#AGBTGM #AGBT2025 #AGBT25 JD: Try to assemble genome. 3.5M PacBio reads., 26M Illumina reads. Growth of trophozoites inhibited by nitroxoline but restored by Fe or Cu supplementation. CDC guidelines have been changed to nitroxoline and stock held for use as needed

#AGBTGM #AGBT2025 #AGBT25 JD: posted results on medRxiv and was found by grandmother of 6 yo patient. Treated patient.

#AGBTGM #AGBT2025 #AGBT25 JD: Repurposing screen of 2017 drugs identify nitroxline to kill trophozoites. Not approved in US. Used for UIs. New patient identified several years later. Emergency IND to give nitroxoline. Saw near full recovery and still surviving 3 yrs later.

#AGBTGM #AGBT2025 #AGBT25 JD: metagenomics for diagnosing neurological disease. Balamuthia mandrillaris (trophozoites) found after brain inflammation caused death of 74 yo woman

#AGBTGM #AGBT2025 #AGBT25 JD: Track cell lineages in zebrafish using light sheet imaging. Also, metagenomic analysis made fast and made available worldwide to enable improved pathogen surveillance and rapid outbreak response.

#AGBTGM #AGBT2025 #AGBT25 Joe Derisi from UCSF talking about genomic explorations in infectious diseases. Global organelle profiling shows subcellular localization and remodeling at proteome scale chnages with infection. Not seen in transcription or proteome changes.

#AGBTGM #AGBT2025 #AGBT25 JB: cached DNA shows better genotype concordance via SRS than does frozen DNA. Caching maintains full length RNA transcripts.

#AGBTGM #AGBT2025 #AGBT25 James Banal form Cache talking about storage of ultralong DNA. Natural fossilization of DNA can preserve it for millenia.

#AGBTGM #AGBT2025 #AGBT25 JT: Socially adapted transmission last longer than environmentally transmitted.

0 0 0 0

#AGBTGM #AGBT2025 #AGBT25 JT: can do strain resolved deep sequencing to try to resolve transmission. Look for strain in one individual but not another and look to see if/how it is transferred. 73% of dyad transmissions occured within group even though represent only 23% of possibilities.

0 0 0 0

#AGBTGM #AGBT2025 #AGBT25 JT: Shared environments may be mechanism for microbiome sharing rather than direct physical contact. Environmental versus direct sharing linked to microbial adaptation to host versus microbial adaptation to environment

0 0 0 0

#AGBTGM #AGBT2025 #AGBT25 JT: have a lot of fecal microbiome data (16,200 individual samples from 600 known individuals. Know what they were eating, who they were interacting with. Major factor in what was in samples was which social group they are in and suggested to be direct physical contact.

1 0 0 0

#AGBTGM #AGBT2025 #AGBT25 JT: Biggest impacts on reproductive success are survival based, not fertility based. Amboseli Baboon Research Project started in 1971 and continuing through now. Inividuals are monitored on a near daily basis for behavioral, physiology factors.

0 0 0 0

#AGBTGM #AGBT2025 #AGBT25 Jenny Tung from Max Planck to talk about the social genome. Use genomic tools but also a field biologist spending a lot of time in Kenya studying baboons. Animals who are in the top quartile of social engagement live longer. Ranking advantage passed down to children.
