a, Generating a pangenome of commercial cultivars, wild wheats and landraces provides a solid framework to identify trait-critical genes using high-resolution omics. Germplasm identified to carry unique genomic features can then be subjected to treatments (salinity stress). Analysis of GWAS will pinpoint expression QTLs containing newly identified alleles and/or genes associated with stress tolerance; these can be functionally characterized using gene-edited or transgenic lines. Such selected stress-tolerant lines will be subjected to multisite and multiyear field trials to deliver new elite wheat cultivars. b, Spatial omics technologies are expected to have a pivotal role in identifying complex genetic, epigenetic and metabolomic variations associated with phenotypic traits of agronomic importance. This can be achieved through the application of gsMap, developed for human complex traits54, in wheat. For instance, cell-type-specific and growth-stage-specific genes, proteins and metabolites can be overlaid with eQTLs using gsMap and other emerging tools to pinpoint candidate genes. c, Single-cell multi-omics and AI are able to enhance the spatial-omics-based discovery of genes, proteins and metabolites in wheat. Integration of single-cell multi-omics with spatial omics resolves cellular heterogeneity and precisely localizes genes controlling agronomic traits. AI integration of single-cell & spatial omics datasets will be achieved by (1) integrating paired scRNA‑seq data with spatial transcriptomic profiles lacking single-cell resolution to infer spatial coordinates of individual cells; (2) combining histology with gene spatial expression via graph convolutional and fusion networks; (3) creating deep generative models for spatial multi‑omics data integration; (4) digitally reconstructing intact 3D tissues using sequential sections; (5) combining LLM to automate spatial omics research workflow; and (6) tools for AI-assisted simulation of crossing & selection strategies
